Ok it seams that exec.php can give me what I want. But:
1. How do I remount the image?
2. How do I select where to download the file? (Like I want to replace
current CP index.php with my custom file)

If I recall correctly, you can download new files into a running system 
(e.g. via /exec.php), verify its what you want, and then mount the CF 
and write them back to the CF.

Might be worth fiddling with before messing with getting a VM going.
