1) What FTP server would be most compatible (tested) with m0n0wall??

I've tested IIS5, Novell FTP in N6, and FTPServer on a Mandrake 9 Linux
machine.  All worked just fine.

2) What does the option 'NAT encapsulated IPv6 packets (IP protocol
41/RFC2893) to: ip address' in advanced options does??

Reading the RFC would probably best answer that question.
